Why These Sourdough Pretzel Cookies Work
Three things are doing the work here. Brown butter, because plain melted butter gives you decadence but no backbone, and toasting the milk solids first adds a nutty, faintly caramelised depth that a straight sugar cookie can't match.
Sourdough discard, because it adds moisture and a gentle tang that cuts through the sweetness without announcing itself.
And crushed salted pretzels, because a mix of pea-sized pieces and fine rubble spreads salty crunch evenly through the dough instead of leaving you with the occasional giant, chewy lump.

None of that is complicated. It just needs to be done in the right order, which is most of what this post is about.
Ingredient Notes
- Sourdough discard: unfed, 100% hydration discard straight from the fridge works perfectly here. No need to feed it first. - Chocolate: milk chocolate chips are what I've tested this with, and they hold their shape better than chopped bar chocolate during the bake, which matters when you're also stuffing pretzels into the dough. Dark chocolate works if you prefer a less sweet cookie, just expect a slightly more grown-up flavour balance against the salt.
- Pretzels: crushed salted pretzels. We used Penn State Salted Pretzels.

How to Make Sourdough Chocolate Chip Pretzel Cookies
Step 1: Brown the butter
Melt the butter in a small pan over medium heat. It will foam, then start to smell nutty and turn a light amber colour with brown flecks at the bottom of the pan. That's the browning you want. Keep watching it at this stage, it goes from perfect to burnt in under a minute. Pull it off the heat and let it cool slightly before using.

Step 2: Mix the dough
Beat the browned butter into both sugars for 2 to 3 minutes with a handheld electric mixer. It'll stay grainy rather than turning smooth and pale, that's normal. Sourdough discard cookie dough doesn't behave like a standard creamed cookie dough.
Whisk in the egg yolk for a further 2 minutes, then switch to a balloon whisk and fold in the sourdough discard by hand.
This is the one place to be careful. Once the discard goes in, don't reach for the electric mixer again. It'll develop gluten you don't want in a cookie, and you'll end up with something closer to bread texture than a soft, tender bite. Whisk together the flour, bicarbonate of soda, salt and nutmeg separately, then fold the dry ingredients into the wet just until combined.
Stir through the chocolate chips and crushed pretzels (make sure to reserve a few whole ones for the tops).




Step 3: Chill the dough
Cover and chill for 4 hours. This firms up the butter enough that the cookies hold their shape in the oven rather than spreading into thin, greasy discs, and it gives the flour time to hydrate properly, which improves both texture and flavour.
Step 4: Bake
Preheat the oven to 180°C and line one or two baking sheets with parchment. Divide the chilled dough into 8 even pieces and roll into balls. Press an extra pretzel onto the top of each one.


Space the cookies well apart on the trays and bake for 12 to 14 minutes, until the edges are browned and crisp but the centre still looks soft and slightly underdone. Sprinkle with sea salt flakes the moment they come out of the oven, while the surface is still warm enough for the salt to stick.
Leave on the tray for 10 minutes to firm up before moving to a cooling rack. They'll finish setting as they cool, so don't be tempted to test one straight away and decide they're underbaked.

Expert Tips
💧 The dough salt is reduced on purpose. Only ⅛ teaspoon goes into the dry mix here, down from ¼ teaspoon in my other sourdough cookie recipes, because the pretzels and the flaky sea salt topping both add sodium.
🔨 Crush pretzels to a mix of pea-sized pieces and fine rubble, not dust. Big chunks give you chewy lumps and can scorch if they land directly on the tray; dust disappears into the dough and you lose the point of adding them.
⏱️ Pull them at 12 to 14 minutes, not later. The centre should still look slightly underdone. Sourdough discard cookies firm up a lot as they cool, and overbaking here trades a soft middle for a dry, crumbly one.
🧂 Salt goes on straight out of the oven, not after cooling. The residual warmth is what makes the flakes stick rather than roll off.
Variations
- Malted milk powder is worth trying if you want a genuine point of difference. A tablespoon added with the dry ingredients plays well with both the pretzel and the chocolate.
- Caramel bits swapped in for some of the chocolate chips lean into the salted caramel direction, just like our Sourdough Turtle Cookies.
- Dark chocolate instead of milk gives a less sweet, more bittersweet result.
- A handful of chopped toasted pecans or walnuts folded in with the chocolate adds texture if you want it (like in our Sourdough Butter Pecan Cookies), though I'd keep the quantity modest so the pretzel crunch still comes through.

Storage and Make-Ahead
Baked cookies keep in an airtight container at room temperature for up to 4 days. For longer storage, freeze the baked cookies for up to 3 months and let them come back to room temperature before eating, or give them 10 seconds in the microwave if you want that just-baked softness back.
The dough itself also freezes well. Portion it before freezing, and if you're freezing ahead, still add the pretzels at shaping rather than before the dough goes into the freezer, for the same soggy-texture reason as the chill. Frozen dough balls can go straight into the oven from frozen; just add 2 to 3 minutes to the bake time.

Yes, active starter works fine in place of discard here. The cookies won't rise from it, since there's already bicarbonate of soda doing that job, so you're not losing anything by using discard instead. Active starter will add a slightly stronger tang, which some people prefer.

- 75 g (⅓ cup) granulated sugar
- 70 g (⅓ cup) light brown sugar
- 1 large egg yolk
- 80 g (~⅓ cup) sourdough starter discard 100% hydration
- 125 g (1 cup) plain flour a.k.a. all-purpose flour
- ¼ teaspoon bicarbonate of soda a.k.a. baking soda
- ⅛-¼ teaspoon salt
- ⅛ teaspoon nutmeg optional
- 100 g (½ cup) milk or dark chocolate chips
- 50 g (¾ cup) salted pretzels all but 8 pretzels crushed
- sea salt flakes for sprinkling, optional
Instructions
- Brown the butter. Place the butter in a small pan over medium heat. It will melt, foam, then brown - keep an eye on it so it doesn't catch. Leave to cool slightly.
- Add both sugars to a large mixing bowl. Pour the browned butter over the top and beat with a handheld electric mixer for 2-3 minutes until the sugar starts to dissolve (it will still be grainy - that's fine).
- Add the egg yolk and whisk for a further 2 minutes.
- Add the sourdough discard and mix in with a balloon whisk until just combined. Don't switch to the electric mixer here - it'll promote gluten development you don't want.
- In a separate bowl, whisk together the flour, bicarbonate of soda, salt and nutmeg (optional).
- Add the dry ingredients to the wet ingredients and mix just enough to bring it together.
- Add the chocolate chips and crushed pretzels (reserve 8 whole pretzels for later) and mix through evenly.
- Cover the dough and chill in the fridge for 4 hours (I don't recommend chilling for longer as the pretzels will absorb too much moisture and soften).
- Preheat the oven to 180°C (350 F). Line a large baking sheet with parchment.
- Divide the dough into 8 even pieces and roll into balls. Press a reserved pretzel onto the top of each cookie dough ball.
- Place the balls onto the prepared baking sheets, leaving plenty of space between them.
- Bake for 12-14 minutes, until the edges are browned and crisp but the centre is still soft and puffy. As soon as you take the cookies out of the oven, drop the tray from 20cm height onto a kitchen worktop - this creates that signature cracked tops.
- Sprinkle the tops with sea salt flakes (go easy, pretzels are already salted), then leave on the tray for 10 minutes to firm up.
- Transfer to a cooling rack.
